I really think it can be done with the Recon. Not saying it is easy, but that ship has a few good tricks in its sleeve for taking down slow, and heavy targets.
You just have to be extremelly careful, and know what you are doing. Key point is tricking the guard to waste his modules, and attack when he is on cooldown.

EM torp is just another module/cooldown to account for, nothing more nothing less, it can be even used against the guard to speed up the process.
