Of all that I could make up,the words that were mistaken,in order were:
Ellydium,tracking,charges,provide,other,we,showed,his.
They almost make a sentence,I don’t think this is a clue but just coincidence,you can never know.

Was that a guess or have you worked that out? Struggling to see where you got the apostrophe from?
And if you look closely, there is sub-scripted code that hides a secret message. When the secret message is decoded using the 351-broccoli code service, (found only in select US servers,) you get the message, “Fox gets his Hunter in a few weeks.”

f is from first - was the first word of a sentence therefore strange to be lower case.
z(s) right letter replaced by left one.
R? = weapon name but with a second upper case letter(either accident, just the name case or have meaning)
The (l)etter in ElLydium is a normal (l)etter. But the L is uppercase.

Now,my theory is that Eugene still has access to the letter system somehow,managed to intercept the message and encrypt it with a warning.
If I would be to write the words as they should sound they would say: Smith!Ellydium tracking charges provided other we showed his.
They dont make any sense,but if I would be to add some intuition into them: Agness!The Ellydium spying drones have provided the others with the proof that we have shown his. But “his” what?
So,the other cryptograms were talking about the situation in Ellydium,they probably saw it as a way of spoiling the secret technology research,probably the other factions would have found out,raided the Ellydium base and stole the weaponry,that’s why they are not allowed to send the letters(obiviously)but,Eugene managed to get past that barrier and leaked too much information,that’s why they have tried to stop him,yet for some reason,the security officer wrote about the Sk’Rah,dont you think there is something up with this name?It doesn’t respect the pattern Dag’tnith and Thi’lith have,they are composed of two words separated by a apostrophe and end in “h” the first word has 3 letters,and the second has 4 letters,Sk’Rah has one letter less for each word,but it ends with “h” and is still separated by the apostrophe,It’s like there is something missing from the weapon,not only from the name,but as a whole,take it with a grain of salt thou,maybe the rest of the info will be provided from the next cryptogram.

Anyway, I love these challenges! Actually, I love these event in general. I like a lot just the fact that every day on Leviathan there are more Ellydium structures! I’m really looking forward to see what will happen when we finish all the projects…

When they already know what happen to this guy(+family?), why they even request more information and why even after they ‘you mentioned’ already know it from her?
To the hacking/control of communication: This isn’t needed. If he use a virus/commandocode it can automatically crypt some letters in a logarithm especially in mails to a specific addressee(agnes).
Eugene seem to be infected(else he wouldn’t be in quarantine).
There is also the random indentations of certain lines. Or at least it isn’t the way I would normally write a letter ;p
I corrected the code, because when I first wrote it down I left out some letters:

I tried again to solve it with a Caesar cipher decryption tool, but nothing again. The most meaningful message I got was “1EmysWhonb”, which could be a name, maybe, but probably it doesn’t mean anything.
I also tried to remove the “t” and the “o”, and this gave me the fallowing code: 1LfzDvui, which transforms into 1KeyCuth when you decrypt it with a Caesar Cypher using the offset 25 (or -1). The problem is that “Cuth” doesn’t mean anything.
I also tried with other common cyphers, but nothing…
Yeah same at my end. Nothing that has anything to do with a word. Either some letters are missing or it’s so hardcore… But they said it’s so easy…
