why do you have twice the same weapon modifier?
because the other modifier would reduce the damage of my weapons to add a secondary damage type : is that a good thing?
Yes. They don’t stack, to begin with. And against guard frigates (or anyone who stacks resistances) you want to opt for another damage type.
I personally have started to like using 2 weapon modifiers:
Damage Change(EM > kin etc.)
Weapon Speed(To make hitting people far easier)

If you are talking about T2, then Hails & Stabilized does quite a good work. Maybe even too good. At that moment game becomes more like a duck hunting. ;)wt

Ditch the Kinetic resist module (if I am seeing that right) and plug your EMP resist hole. That ship relies on pure shield tank so just forget you even have a Hull. (Take the stance that once you’re shield drops, you’re made out of paper.)
Personally, I am not keen on flares on a Command ship. You can always use your F (shield) to block the damage of an incoming missile if needed and there are so many modules which will give you more bang for your buck. Either stick in another command/boost module (boost people’s hull resists), or throw in the +shield resists for 8 seconds module as that -vastly- increases your survivability. It all depends on your playstyle and what you feel is lacking when you’re flying the ship.
Last but not least to clarify the weapon mods situation. The game is a little misleading by showing you the weapon stats with the primary weapon mod included. You can actually swap between the two weapon mods mid-combat using the F1 and F2 keys. (Unless you remapped the keys, obviously)
Only the active weapon mod provides it’s modifiers, therefore you should always fill all slots even if you barely use the second. The main use you’ll find for this is changing your damage type (EMP, Thermal, Kinetic) - which can be very useful against targets which stacked resists against your primary damage type. By changing, as example, your Plasma (EMP) to Kinetic damage, your damage to your target could go up by over 50% against some people once you’re down to their hull. As they say, every little helps.

Weapon modifiers are available all the same for every ship. But the passive module acceleration coil is frigate only.
Command ship, stabi rail, mines and missiles - you already have the perfect setup to fight against intys. One mine hit and a ding from you rails will kill an inty. Just position yourself so you have help nearby. Maybe swap out the aegis for a gravi scanner to help you get away. The aegis just drains energy from your diffusion shield anyway.
