I suggest you go into the game again, figure out all the changes that happened to the game during these 6 months (quite a few i say) apply comon sense to all of that and then delete this thread.
Your sinergy is not lost, you just have to level up one by one your ships 
The maximum amount of synergy for each ship has also increased if I’m not wrong, so the synergy you earned would be less than what’s needed to max out the ships now.
Yeah you just need to calm down, and load each ship into your hangar. Your Synergy is all there for each ship, so just Level it up. Also, the Max has been raised for the ships, so you will usually be 1 Synergy Level away from Max on each ship.

You still have as much synergy as before, you just need to level up the ships manually by clicking the upgrade button in the equipment tab.
