The ship is too fat for that hangar, clips into it at at the bottom along with its bottom gun:

Definitely needs screenshots. I own all non-premium federation frigates in the game and none of them clip on my system.
I had also checked all other non-premium frigates and they were fine. Of course the Inquisitor and Inquisitor S clip as well because it’s the same model as the Inquisitor AE (they don’t have the bottom gun to clip ofc but the ship does). Forgot to mention that in the OP but guess it’s obvious that fixing one will fix the other two as well.
